There are two possibilities:

1) merge your xmltv files before importing them.

There is a utility with xmltv which will do this - tv_cat.

2) use a modified version of xmltv2vdr.

I hacked it to add additional features.  One is an option to do what 
you're looking for, -n.  See point 5 here:
