is there any special misterious reason why the channels in channels.conf have to be unique?

The channels are identified by a uid internally, which is calculated by the lines in channels.conf.

The origin reason have been the timers, which caused recording the wrong channel when channels.conf had been changed. With the uid it doesn't matter in which way the channels are rearranged, your timers will work.
